I seem to recall that this happens while a player is moving his HQ. Once the process is finished, one of them disappears I think.

Yes, that is a visual glitch at worst, works as intended at best.

BUT when you want strike his capital how do it ? specialy if you dont know whitch city is old capital ( and new )

Diplomacy tells you which city is his current capital
